Yes, that is the way the link proxy is intended to work. If you do not want it, you can disable the link proxy.
The links proxy does a click count so you can see what links are being clicked and being posted to your site.I thought the link proxy was only useful on https websites.
Hopefully Mike will turn off this feature here as it makes copy/pasting URLs more difficult.

Seems like it would have been better to expand Google Analytics integration to handle this rather than create a new feature to do what Analytics already can.

You are thinking of the image proxy, which caches the image locally so that it can be served over HTTPS. The link proxy is more for logging.
Internal links aren't proxied.
