No. Permissions are cumulative for all of the groups a user is in. The Primary user group for everyone should be Registered anyway, all other groups should be secondary. See this guide for details.

I do have a couple of questions about permissions:

Also, does the permission of a secondary group override the primary group selection? For example, all my members fall under the "member" user group. Donors are a secondary. I want members to see the notice but not the donors. The ads are already blocked because of a condition within the ad code. I just want to make sure they don't see the notice.

#1 - Yes, members who can bypass the detection won't see the alert.

#2 - The xenforo permission system will always prefer 'Allow' over 'No'. So if in one group it set to No, and in the other it's Allow, then the end result is Allow.

Everyone who is confirmed is in the primary "members" category. In order for this add-on to work, I have to turn this to "never". The secondary donors group I want to turn it to "allow" but it won't work as the primary is "never" if I understood that permissions article correctly.

If I turn the primary to "not set", will it function for primary members? Or, if the primary is "never" and the secondary is "allow", it will end up as "allow"?

i just updatet to version 1.7 with firefox Adblock Plus i got wrong Postives, i cleard my chache and tryed CTRL + F5 the problem is still there, how can i fix this issue?

Why do you have to set it to Never?
If that's what you understood, then that's not required here. You can use Not Set (which is equals to No).

Is it a feature that the alert comes several times: first when i visit the site as a visitor, than again when I log in, and again after logging out?
 
The only chance I had was downloading it to dropbox

Cookies in xenforo are automatically deleted when you log in or log out. So all previous data is removed.
Since the alert timing is saved in a cookie, this data is also removed, and this is why you see the alert again.
 
Latest Chrome on Win7. I deleted the cookies but without success.

Sadly I have to disable the add-on for now. Running 1,7.1, still have handfuls of users who, after disabling AdBlockPlus for our domain, still get the notice. Oddly it only appears on certain pages/forums for them. I've had them clear their cache again and again. Browser seems to be Firefox for all of them.

I'm working on a fix for this issue.
It only happens in Firefox due to some css code that they keep loading even if the site is whitelisted.
FF get this notice with disabled add-blockers but using other add-ons like Ghostery
Sorry, I don't understand what you're trying to say.
