XF 1.2 How To Remove User Permissions?

These members STILL show up under User Permissions even though I changed all their user permissions to "Not Set (No)" Some were former moderators, some were users who had certain privileges taken away. This has become an issue for me due to this related issue.

Are those in the groups related to the resource manager?

No Mike, I don't have (yet) the Resource Manager installed.

Yes, I think it will be the best thing to do if we don't find a solution here.

Ahh, that would be the issue then. They've set resource permissions (by default) but since you don't have the RM, you can't see them (and they're not editable because they're not in a valid group). That isn't really an expected case. You could just delete those rows then.
