Upgrade Problems using Transit for Mac

All my upgrades have gone well without a hitch but yesterday I tried upgrading while using my Mac. The FTP program is Transmit, I told it to overwrite. Thing is, rather than overwrite, it appeared to delete all the old files before uploading the new. Then running Install xF thought it was new installation, then reported lots of files missing and stalled. I had to roll it all back with a back up.

Is it me? Is it the program? Anyone use transmit on the Mac? Thanks

It's just the way transmit works -- you need to tell it to merge (http://callblog.net/blog/post/transmits-destructive-replace-function).

then, bottom left, little arrow to get to batch transfers, then tool icon conflict:
