There is some inconsistency in the way the styles are listed in the Appearance tab.

In my local installation I see them as the following

    Master Style
    Default Style
    And So On
    My Other Custom Style
    ...
In my normal live installation it looks like the following

    Default Style
    And So On
    My Other Custom Style
    ...

What I am trying to say is that, in one the "Master Style" is listed and the rest of the styles are children styles of it, while in another installation it's been omitted. Why does this happen, and is there some sort of "correct" way it should be listed.

You have debug mode turned on in your test install. Master Style exists on your live site, except it's hidden due to debug mode being turned off. (It's still the parent to all styles on your live site).
