The second prefix not appears on top filter

This add-on doesn't add a list of prefixes to filter with counts like that. What add-on are you using for that?

Is there any script or batch process to remove prefixes from threads when the prefixes are deleted?
→ Yes; do not delete the prefix; remove it from threads, then delete it.

why does it show only one prefix on top filter when there are two prefixes selected?
shouldn't show the both?

Probably because whatever add-on is showing that list doesn't support Multi Prefix.
