I'm trying to find a way to integrate an external web application hosted under the same domain as a xenforo install into xenforo authentication system. I've looked around and found a number of posts:

However everything appears somewhat dated and I'm hoping to avoid needing to test all of them in the hopes on solution works. Is there currently a generally accepted way to hook into xenforo's authentication system? Does anyone know if any of the threads above still provide relevant information?

They're all relevant to the 1.x system. You're going to have to rewrite to comply with the new 2.x structure but the above will work for the current code base.

Is there any documentation on the changes between the 1.x and 2.x systems anywhere?

There's some brief code examples but nothing that would allow you to write an authentication system. That probably won't be possible until the open beta (or closed if you're lucky enough).
