A common problem we run into as admins, is when the users click Reply in an email that was sent automatically from a system-generated Conversation/PM alert. You can remove the message content and force the user to click "view conversation" to read the message, but that's not ideal for some of us who have had it that way for several years now.
I found this thread where Jake recommended a file edit to change the "from" email in those system generated Conversation alert emails, which is a good step in the right direction:

Maybe it can be an option in core to have a secondary email field in ACP that admins can set to combat this. Or better yet, add functionality so that if the user hits reply to one of those emails that it just automatically posts the reply in the Conversation, similar to how Facebook does it.
