Just wondering, if I customized the default theme, will upgrades result in me losing all customization? Or will they be passed on during the upgrade?

Your customisations will remain.
However, if the templates you've changed have been updated then they will be marked as "outdated". Your customisations will remain but you won't get the changes made by XenForo.
The process is to work out the differences manually. This can be painstaking.
People say the TMS Template Modification System add on could help with this as templates are never directly edited.

I did all the changes from within the Admin Panel template management system... I'm guessing that's what you refer to as the TMS. I didn't physically touch the actual templates.
