I know this is going to sound stupid, but I want to make sure I'm doing this right.

My current Installation is 2.0.4 and I want to update to 2.0.11

Once I download 2.0.11, is it as simple as unzipping the files to my pc and then uploading (ftp) the contents of the "Upload" folder to the root of my xenforo installation.
Also, I don't think I need to upload the "Install" folder. Can I omit this folder in the zip when I upload?

I'm using filezilla. I'm assuming I would choose "Overwrite".

Lastly, do I need to shut down my board or this, or can I update it while my board is open?

No, you should not omit anything. From the manual:
Ensure that all files and sub-directories are uploaded.

Only for files. Make sure you merge folders, and don't overwrite them. Don't forget to take a backup before doing the upgrade.

No need.
