Not a bug No way to delete user permissions

I've never noticed this before, but there's no way to delete user permissions once they are set...

“No” is essentially “not set”.

If they’re all set to no then the users won’t have any more custom permissions and they won’t appear in the list.

If they are still there then it means you have orphaned permission values. This may be from an add on or similar.

Thanks, that gave me an idea of where to look.

Just to add to the list of things that can cause it, if you have an add-on disabled that has permissions that will also cause the problem.
