My server decided to take a shat. I've got the MySQLData directory, however, when I move the files into the new data directory, they're not being recognized.

Nope, first stop your MySQL server daemon. Then copy over your files. Next change the files ownership to mysql:mysql more then likely they will currently be root:root. Lastly restart Mysql server and all should be fine.
I'm running Windows 2008 R2

And that ladies and gentlemen, is why you should have a proper backup solution in place and only use *nix based servers
