I enabled both on the same account (so you actually have Three-factor Authentication)

Yep, definitely. I would not recommend it leaving it like that.
For me I would probably use this add-on for admins and for users I use the core 2FA.
I have to check but I don't think there are users that are using yubikeys on my forum.

Once there is an add-on to use yubikeys with the core 2FA I might switch to that one.
