My license is set to one instance of XenForo, however, I have added sever domain aliases to that same instance (one install). Are "aliases" permitted under the license agreement?

As long as all domains point at the same installation then it's fine.

For SEO reasons, you should ensure that all domain aliases 301 redirect to the main domain (the one licensed in your XenForo account) - you don't want to be serving the same content from multiple domains - that's bad for SEO.
