For styling I would make the width of the comment section smaller than the article to further emphasize the article / comment distinction.

Honestly, I hate the NYTimes portal, its just an information overload, and its way to cramped for the amount of information they're displaying at one time.For my 2cents, I like the presentation of http://www.nytimes.com/ . That kind of format, with a forum integrated, would be fantastic.

Xenporta but only for main page modules integration. I'm going to use Wordpress + Xenscripts + XenDynamic for everything else article-related with a HTML module in Xenporta to display RSS feed updates from the Wordpress.
