XF 1.2 XF upgrade question

Hi,
I am going to upgrade both of my xf site. However, I am little confused about one statement in upgrade manual:

It is important that the files on the server and what you're uploading are "merged". Otherwise you may lose some files and data.

my question is, can I directly replace the sub-folders (assuming that no file is missing in the upgrade package in any sub-folder) or I should only upload the files (hence going inside each subfolder, which is little hectic) to make sure I am not losing any existing files in any sub-folder?

You should upload the files rather than replacing the whole directory. This is usually a setting of your FTP program, so you don't have to go into every directory manually.
