XF 1.2 Template Modification Help

I added the add-on http://xenforo.com/community/resources/template-modification-system-tms.293/
And I guess I may have added it on, wrong? I probably did, and now it's all weird, and I can't put it back to the way it was.

In my defense I just started today, no biggy.
I just wanted to know how could I fix this? I want it to go back to normal where, the it says Xenforo at the top, like when I had first installed XenForo.
I uninstalled the add-on and I removed all of the files in my server, in my library directory.
Any help, would be nice, thank you.

How would I get those back?
 
They are core files so you could just re-upload them. But it's probably best you try and work out what happened to them so you don't make the same mistake again.

Those files have either been moved, deleted or never uploaded in the first place.

They were their awhile ago, it happened after I added the add-on.
I may have done something wrong, I'm going to go back through the files, and if anything, the ones that I'm missing, can just be re added.

EDIT: Should I have a style folder on my server?
It's in my regular files, but it's not in my server.

Most add-ons have their code within some sort of library / upload folder. Connect via FTP and upload the files to /library/ and then install the add-on.
That's a big help.

Should I also make a folder named the "add-on", then put them in that, while in /Library/
Or do I just put the library/upload folder in there?
