Some questions here:

• Is it possible to upload file (product) directly while submitting new item in this add-on? Or first it should be submitted in XFRM and then be added to this market?
• Will this affect on XFRM? or they will be totally independent? (Because we want to use our XFRM for other purposes different from goal of this add-on)

These are two important options that if not included, then it would be hard to use it.

No.

First the item must be available in XenForo Resource Manager and then it must be linked to a product.

Only resources linked to a marketplace item are affected.

That said the upcoming update will not make use of XenForo Resource Manager at all and you'll be directly able to upload items to a item.
