I'm making an addon right now, and I have been able to create a URL that has data in it (like the /threads urls).

I'm just stumped as to how I would go about getting the data back in PHP?

Take a look at Jaxel's Router guide here.

So you're using something like {xen:link threads, $thread} in a template?

If the $thread or some other variable is already available in a template then it is already available in PHP...

You might need to provide us with some template and PHP examples with this one..
