XF 2.2 How to properly install the update for version v2.2.13?

The patch file for 2.2.16 will likely be ok. Be sure to follow the manual instructions as well.

I added it manually, but it seems like there's already similar code in my XF.php, what should I do and add it anyway or shouldn't I follow the manual update since it seems like it's already there?

The manual patch is only for people who can't upgrade to the patch release. If you already upgraded you don't need to do anything.

What I don't understand is this. Are the files inside the zip archive really compatible with all versions?
2.2.1, 2.2.5, 2.2.13, 2.2.16?

Are these files identical across 16 versions? And nothing has changed in them? Can I safely replace them with others?

Yeah. There are a few other minor changes but nothing that would impact their cross-compatibility.
