XF 1.3 Header Banner space too large

After I upgraded my template everything moved. So now I am having some issues re-aligning everything. Can someone tell me where I would change the size of the header box so it fits our banner correctly? Its too long now and covering up the top two threads... (see attachment)

Also there is a box with a "?" under the banner and two white arrows that appear in our banner. How do I remove those as well?

didn't work. I changed it from 75px to 2px just to see and it didn't change. I then went the other way to 500px and it still didn't change. I have also cleared my cache and history.
