Do old versions include security fixes?

There have been a few security fixes release over the past few years, for which new 3rd point releases are provided (along with manual security patches).

Do older versions (available for download from the customer area) have the security fixes applied, or do we need to patch them manually?

No. The security fixes would only be included from the version that they were released for. e.g. if you download 1.4.12 you won't have the security fix released in version 1.4.13.
