XF 2.2 Class Extensions from AddOn not loaded during AddOn Upgrade?

It seems that during the update routine the class extensions of the addon which is updated are not loaded, is that correct?
I am just running into the issue that the finder throws an error for a table row which exists in the DB and in the Class Extension.
Is the only possibility to run a native query?

In addition: first I tried the upgrade step via CLI, there it works.

I found a way with native sql what in the end is probably faster and better like my first attempt.
