Has anyone completed an in-place upgrade of a WHM/cPanel server from AlmaLinux 8 to 9? If so, what problems were encountered?

I went from 8 to 9 about a year ago but it was not an upgrade. It was a full OS install. No settings were retained and all had to be setup again. @ that time the cPanel option for an upgrade was just a murmer but as stated above it is in the works.
As for being stable, I have had no issues. I even jumped from Elastcsearch 7 to 8 easily.
 
I personally haven't heard of anyone doing it on WHM/cPanel. Can it be done, yes. Will it be easy, no and there will likely be issues along the way.

As @woei said, it is literally slated for the next release of WHM/cPanel, due to be out in January 2025. Best to wait till it is officially supported and probably available with just a single button click.

Exactly, had to install a fresh OS. Then redo all OS settings in WHM. Then bring in my WHM backup to restore the accounts and sites.
Unless your comfortable doing that I would wait.
 
I'll definitely wait then if it is coming that soon from cPanel.

If it was going to be a headache, I was just going to get another server with a fresh install of Alma 9, configure everything, then move the accounts over to it. Update the DNS to the new IP. Thats what we did going from Centos 7 to Alma 8. Downtime was less that 2 hours.
