After update to 2.0.10 file health check says there are 413 files with unexpected content - What can we do now???

We have updated Xenforo from 2.0.7 to 2.0.10 tuesday last week.
Update seems to be ok and 3 days where no problems.
After 3 days the file check says that there are 413 files with unexpected content and there are some files seems to be missing.
I talked to our admin and he told me, that all files are on the server.
I restartet file check, but i always get the same result.
We also testet to upload some files (from the update) again - same result... :-(

Could someone help me? What should we do now?

Keep an eye out on the output of your FTP client to see if any files/folders fail to upload.

Second this.

I've been using FileZilla for years but there was a recent upgrade a couple of days ago that changed either my settings or the default settings. I've had issues at least twice where I got errors after upgrading addons that turned out to be single files failing to upload to the server. Re-uploading those files fixed the problem.
 
I've used it for years and never had any issues until this latest update.

I also use WinSCP for some things but I have more issues with that than with FileZilla.
 
I sometimes had these kind of problems with various ftp clients in years past, with some files not actually getting uploaded for whatever reasons, which is why these days I just archive the updates and extract them on the server. Accuse me of not being a "pro," but as a result I haven't had to deal with this kind of problem in years.
