I am having the same issue on the same date as the original poster did after upgrading. Using Yummy FTP, I found that those particular hidden folders and files were missing. I uploaded those files, ran the upgrade script (Rebuild Master data, not fresh install) ... and Xenforo still reports...

Curious to know how this was resolved. Have a somewhat similar scenario, though it is intermittent. Sometimes, a new thread isn't created and requires a few clicks of the Post Thread button for the thread to get created. No errors. And can't replicate the issue.
