What is the fastest way to find problem with usergroup permissions? For example fro usergroup X I have a permission Y to "yes" but in reality it's not working

Use analyze permission from admin options to find the issue.

Admin Panel -> Groups & permissions -> Permissions -> Analyze permissions

So... When I used Analyze permissions - all looks ok BUT when I check permissions on that user it looks like this:

That's correct.

The final computed permissions are not shown at the user level.

Only manually adjusted permissions would show on that view - otherwise they all inherit from the user groups the member is in.

So what can I do? according to this, settings are correct, but it is impossible for users for example to edit signature

I suspect you haven't set some of the other signature related permissions, such as max characters, lines, etc.
