XF 2.1 Orphaned permissions

I think I've got some orphaned permissions, because I've got permission groups at the node level highlighted as being modified, but when I open them, they're fully set to 'inherit'. It's probably from addons that were removed before we upgraded to 2.1, but I have no way to really validate that, and no way to resolve it, as they were uninstalled, but must have left some bits behind.

Is there any tool for cleaning that up?

Use the cleanup permissions option in the tools>rebuild caches section.

I’ve done that; no effect.
