What is going to be the best way for me to put the entire forum on no-index. We just received an analysis back after getting killed by the panda update and they feel our forum with 45k+ indexes and a high bounce rate is one factor.

So we want to no-index / no-follow the site. It seems after reading the doc that no-follow on user created threads is the system default.
 
A robots.txt file in the root can be used to ask search engines not to index certain content on your site. See XF's own robots file for an example:

http://xenforo.com/robots.txt

Or if you are talking about user-submitted links then those all have a "nofollow" attribute by default. Exceptions are made for admins and mods.

Yes we have robots.txt in place however they also recommended a noindex in the meta as well as nofollow.
 
"noindex" is already defined for nonrelevant pages such as posting pages.

Admin CP -> Appearance

Type "noindex" into the search box on that page and you will find several examples.
