When I idle on my site the error pops up:
The server did not respond in time. Please try again.
What could be making this happen?

It sounds like an AJAX request was submitted but failed to respond. An idle XF page can send requests for new alerts. That might be it. As for why the server failed to respond... it could be that your server was down temporarily, or maybe there is a connectivity problem between you and the server, such as a slow or laggy internet connection.
