I notice that many XF addons when installed, will be at site.com/forum/addonName/ instead of site.com/addonName/

I wonder this is strictly due to the nature of Xenforo code or is there anyway around it?

I have some VB mods that was installed parallel to the /forum/ subfolder and now when ported into Xenforo, it's a level down under /forum/

Am in root on my site and zero addons are domain/forum/addon

Sounds like your site is in domain/forum/

On another related note, now that I move my site from VB to XF.

There is a VB mod that is installed on site.com/folder/ which has now been move to site.com/forum/folder/

What is the best way to redirect all traffic to the site.com/folder/ to the new address?

You can use a .htaccess file for that:

    Redirect 301 /folder /forum/folder
