analyze permissions

I analyze a user's permission to view a node, and the answer is yes. Then I test that user's permission and cannot see the node. Why is that?

I just got in a real confusion with category permissions. How about if we could have resource categories available under the list in Analyse Node Permissions, or a separate tab there for Analyse Resource Category Permissions
