Same happened to me when I upgraded from xf 2.0 to xf 2.1. The board url is https://nationaalcomputerforum.nl and the licence is also https://nationaalcomputerforum.nl. However I still get the message 'The Board URL option does not match the site URL configured for your licence.

You are right. The 404 errors were due to old URL's in other websites. I have solved it for this moment with a 301 redirect. Thanks !
