How do I determine that new resources can only be added to the subcategory and not to the category?

You can control this using category permissions.
/admin.php?resource-manager/categories/

vicking, inside the Edit Category is a set of boxes for Allowed Resource Types. Clear all those boxes out in the main category. In the sub categories enable them.
