So basically if two members leave a conversation they were having with each other, the converstaion is automatically deleted the next day due to a cron?

It is deleted immediately.

So basically a conversation is one message that two people are joined to. It counts as both the reply and sent message for both users. Has it always been like that in vbulletin too? Or was a separate message created for both replies and sent messages for both users?

vB also uses one message for both the sender and receiver. It's more space-efficient that way.
